On one hand it’s because this wasn’t supposed to exist at all, on the other it’s simply because the Witness is seeking to distract our forces.
Initiating a prolonged siege on the Last City means that we have less resources available when we inevitably need to enter the portal.
Wiping out the Last City would free up whatever forces remain when Osiris and Mara Sov manage to open our path through the portal.
It’s a real shame that the only feats the Pyramids have engaged in is an energy beam, terraforming and nightmare generation. We should’ve seen their destructive might on Neomuna.

Furthermore, the Last City itself is a distraction. We need to keep forces outside of the Portal to protect these places we have secured, so if the Last City and all these places were completely destroyed, the surviving forces could use whatever resources they have left to siege the Traveler, and it could be a force larger than what we would send in otherwise.
