Unfortunately all you can do is make sure that you're on the last step of the quest (after purchasing the Encrypted Core from the Lectern of Enchantment), run the raid and puzzles again, and ensure that you manually open the second chest. This was an issue a while back but it has since been resolved. In case the bug has reappeared, I can forward your thread to Bungie for formal investigation, although a video would be greatly beneficial if this occurs again and you're able to get one.
