So many setpieces of Bungie's Halos that don't directly affect the story are cutscenes. The main thing I can thing of is John giving the Covenant back their bomb. So that's arguably hypocritical, without diving deeper into contexts (which should probably be done).
Atop that, a lot of people weren't happy with H2's boss battles; to reduce Halo's magnificent, iconic sandbox to an enclosed space with special attacks and vulnerabilities, it's just a mockery of the game's mechanics.
That said, I understand that killing Spark ourselves was intended to be deeply satisfying. They just could have done it better.
