The biggest being Elites and their positions on humanity near the end and after the great war. In before the kilo five shit elites as a whole (especially the younger ones) typically respected humanity and were starting to question why the prophets hadn't invited their enemy to join the covenant yet. After the split you had elites such as N'tho 'Sroam willingly acting as informants for the UNSC and giving them as much information about the Brutes (and all things brutey) that they could. When Karen Travis put her shit out it directly conflicted with previously established canon. Elites didn't have any respect for humans (except for the Arbiter), always hated them, always wanted them all killed, the Brute's siege of Sanghelios never happened, and a host of other things were flat out ignored. I'm not even going into the books worth of insanely repetitive Halsey bashing in which she makes several characters personalities do complete 180s in order to push her own opinions on people.

We interacted only with enemies and the people in charge. The Arbiter represented the people not-hostile towards us, including the clans of Elites that wanted to be friendly. Then the rest of them all completely hated us just like always.   • 1. Halo: Conversations from the Universe. It was a small booklet that came with the special edition of Halo 2. It contained a bunch of little lore tidbits. This is also where the Sharqoi that people were asking about for the longest time came from. 2.That was just on example of Elites not outright hating humans and wanting them exterminated. When he was revealed he was stated to be just one of the many human sympathizers, a movement that was described as a growing one at the time of his reveal. 3. The book switches perspectives several times. There are several sections in which the story is presented from the elites view. Majority opinion prior to kilo five was that humans were respectable due to their audacity and resolve. Notice how both in Halo 2 and 3 you never see Elites talk about humans with any hint of venom in their voice. 4. Mendez is a prime example. Someone who went along with the spartan program willingly and supported what they were doing 100% of the way and went on to train the disposable spartan 3s suddenly has the exact opposite views in Glasslands.
