No. They actually addressed this in TWaB. Those aren’t required to be completed in a single season so your current progress will carry over. Even if it did reset it’s 5 on each destination so only your incomplete ones will reset. When flashpoint goes back to those you will need to do all 5 but I don’t think that’s the case. Anything you’ve already completed remains completed.
