It's possible that they are a remnant from Harmony. There are nine things the Nine could be and two of those seem to have been confirmed, 9 Ghosts that pierced the Deep Black without a ship and deep-orbit Warminds.
We also know that the Jovian colonists made some sort of deal with something, Xur is a result of that compact, as were the Awoken, though that was not something they chose.
Two that are for all purposes confirmed

There are a number of possibilities about what Xivu Arath said
The Harmony themselves are Ahamkara and are somehow related to the worms
The Harmony were aided by Ahamkara/wish-dragons - which are related to the worms
The Ahamkara/wish-dragons at Harmony carried worm larvae without the same compact forced on the Hive.

What if the Nine aren't a single one of those things with nine individuals, but rather all nine things as nine different factions? The harmony could be the shadows left by the annihilation of a transcendant shape, the mysterious transmission, or the alien force that the survivors of the jovian colonies met with. And the aspects of darkness working to destroy us could be explained away as the fact that every organization has a dark side.

It does appear that Bungie maybe going for the Nine being made up of nine things. Each of those things are a single part of the Nine. The Nine told Orin "in some small way, you found us" It could also explain the speech patterns, that some sentences are written in caps. [quote]You sought us out. IN SOME SMALL WAY, YOU FOUND US. Yeah, it's sort of hidden in plain sight. When I read the shotgun mentioning the deep orbit minds it sort of clicked, perhaps the Nine are all of those things - making the ghosts just a small part.

It clicked for me when i heard the speaker say "the light lives in all places" while i was helping my friend with his d2 campaign. I have no idea why lol.

How did you make the connection to the Awoken? Aren’t they from the outbound colony ships?

It's based on things Xur and Variks say Xur states that the Jovian colonies chose what happened to them but the Awoken didn't. One of the possibilities, or even a part of the Nine, are the firstborn Awoken according to the Ghost Fragments Legends 2

I've got nothing on what they are. The only possible clues comes from The Coven grimoire [quote]They were all connected in trance, communing as the ancients did. Speaking would tip their hand to the Harbinger Minds they kept here, trophies from an ageless war, and weapons in the right hands.[/quote] The Techuen refer to the ancients and an ageless war where they gained the Harbingers. Personally, I don't think they are talking about the history of the Reef or even Earth. Which leaves us with the history of whatever else the Awoken are. Perhaps when we return to the Reef, or they bring Mara back, we may find out more.

Ultimately, the grimoire and lore have directly stated so many different things about what they are than none can currently be proved 100% true. Including the Harmony theory.

Yes, they are connected in some way. It's been hinted that the Ahamkara have been seen around Jupiter (I think it was) which means that the Nine have likely given them sanctuary.
