Because 99% of the Jedi were lazy arrogant aristocrats who were so fooled with politics and "crushing the dark side" that they had no idea anything was happening. Letting Yoda rule for 800 years was terrible too. Also the clones didn't give one shit about them so, that didn't help. The Old Jedi Order was really a terrible organization.

I'm mostly basing it off the clone wars tv show. The clones generally respected the jedi as leaders, although the jedi unjustly just used them as cannon fodder in some situations.
