Masterworks are either bugged or a deception. Check the stats on your masterwork weapons in comparison with the exact same gun with exact same perks chosen. Yes, your 5 bonus perk will be there, but it is taking 5 away from other stats. My Uriel's got 5 range but lost 5 handling, and yes I compared it with an exact replica with the exact perks chosen.
