I would like to know if its possible to kill some of these enemies before they are taken or if you can kill the big ogre in the new story mission on the moon.

There is an achievement for killing the death singers in the mission where you go back to the Crota raid to steal his soul essence. Baxx the ogre is also there at the end of that mission. He gets dropped in in the middle right before you get teleported out. But you may still have time to kill him

We killed the Ogre, the taken thing still appears as if you had not killed him.

I tried that too but since the story is deliberately trying to tell you that Oryx can "take" an Ogre - he will get taken when you reach a certain health point. then it makes you escape.
