Then the Spectre erases the Warp itself, along with the Chaos Gods, with a thought. Just as planned. Or not. It really wouldn't make much difference to him.

He's the Wrath of God. He can do whatever the hell he wants...provided God allows him to do so, at least. He's usually pretty much the next best thing to omnipotent.

and the chaos gods are... well gods, they can pretty much do what ever they want....

No they can't, not outside their respective ideal. Chaos Gods are limited by their complete single mindeness over their element, so Nurgle can't do anything but spread pestillence and Khorne wouldn't be able to sit and have a friendly discussion with you.
