There's a Grimoire card that says Eris left the tower shortly before the events of Destiny 2, so it's hard to say where she ended up. I actually don't think she's a bad character in disguise. And it's not just the Taken that are back, but the Hive as well. But the hive were still present even after Crota was defeated. So with these guys, it's like eternal life.
