I'm utterly confused as to what happened. I understand that Elizabeth/Anna is Booker's daughter. I understand that Booker and Comstock are the same person. Comstock came from an alternate universe to kidnap Anna and make her into the person that would destroy the "sodom below".
What I don't get is when did Booker become Comstock and the alternate timeline was created. Or how that timeline was erased. If Booker drowned in the river wouldn't that just kill BOTH versions of them? And how did Booker get to Columbia if it didn't exist in his timeline? This multiverse crap confuses the living hell out of me...

Booker either accepted the Baptism, or ran away (this happens roughly 3/4 of the way through the game in a flashback). The Booker that accepts the Baptism becomes Comstock, builds Columbia, and then uses the Lutece experiments to see possible futures and claims to be a prophet. The experiments make him infertile, so to fulfill his visions he takes Anna from Booker in an alternate universe. By drowning Booker at the end, you cut off all paths that resulted from Booker accepting the baptism. No Columbia, no Elizabeth. All that's left is one Booker who ran away, became an alcoholic and a gambler, and who raised Anna. Booker got to Columbia because the lighthouses serve as portals through the universes. When he entered the lighthouse, he entered into a universe where he chose Baptism, thus the existence of Comstock and Elizabeth. Because of this, his mind locked down memories of Anna (because they conflicted with this universe's reality).
