As I love clocks & watches and the Thief game series it should be a surprise to no one that Garrett's clock tower hideaway in the most recent game gets top mention from me.
A few others hear mentioning though...
Both the SR-1 & SR-2 Normandy frigates from the Mass Effect series are great, though she really comes into her own as the SR-2 Normandy in Mass Effect 2.
The Hound Pits pub in Dishonored is great. It has secrets to be discovered, NPC interaction with outstanding voice acting and lore items galore. I can't recommend the game enough.
The Base of Operations in The Division is another solid hub. It shows gradual interior changes as the base is upgraded, additional NPCs (no interaction) show up as smaller missions are completed and additional dialogue that reflects story missions completed by the player.
*Edit : Honourable mention goes to Adam Jensen's apartment in Deus Ex: Human Revolution as, based on the disassembled watch on a table in the living room, he's apparently an amateur watch maker.
Shame I’ve only really seen the latest thief game in action, I hear so much good about the series. Never played enough of the series to find out. I know it’s a good hub in narrative terms at least.
The Hound Pits pub in Dishonored is great. That bar was quite the corner of life for a bunch of conspirators and servants. Even though you could (technically) just upgrade your gear, get your missions, and get on the boat, there was plenty to read and a lot of little stories you could become a part of.

You buy upgrades for the SR-2 Normandy, but they're not visual, not that I recall anyway. Its been a while since I've played ME2, but I just installed ME1 on my XB1 and I'm going to go through the series for the umpteenth time. As you recruit crewmembers they're added to the ship though.
