Never had any problems. I wait for Taken to spawn, I kill all yellow bars, the bounty completes.

I think what he is complaining about is that the bounty will not progress if you try to kill them during one of the Taken missions. I wish it would, it would make the grind go by faster on that particular one.

Taken missions have never counted towards the bounty that's being referenced. This is the way it's always been.
