The way to find calcified fragments is by finding them around different places or by doing certain things like the tier three runes or a nightfall. This quest is kinda funny. There where a couple of times when It disappeared for me, but that was because it split up into multiplue diffrent steps all needing to be done in order to complete the quest so essentially, it went "invisible" What is sounds like to me is that that you have reached the "Invisible" step.
