Goku is more powerful but unfortunately he got no fireteam. So he's gonna get "lost in the dark corners of time" :(

Pretty sure goku just blows up all the planets he wants and wins...

Unfortunately it takes time for him to charge. Sure he can blow up wherever Atheon sends him to, but he can't make his way back, I don't know if he'd die from the lost in time, but he certainly wouldn't be able to return to the destiny timeline. Although, that is the only destiny character that could do anything to him.

If I remember correctly, all goku needs to know for instant transmission is the place he thinks about. If he gets sent somewhere else he'll just think back to the vault or anywhere else.

I understand that if they're the same timeline, but if for example, Atheon sent him back 20,000 years in the past, wouldn't he just teleport back to the Atheon room 20,000 years too early?

I'm pretty sure goku would just remain at high altitude where know guardians could -blam!- with him charge up blast off into space blow up Venus say -blam!- you atheon and be done with it
