I've experienced this glitch before and I believe it's because of networking as normally poor connection sometimes interferes with bounty and even milestone progress, I believe Bungie is aware of this issue and is working on a fix.

I test my network connection regularly and on average I get about 100mbps down. This happened across all three of my characters playing over the span of this week.
