I hear you in the confusion. The notion behind humans coming across the fallen, cabal, vex, etc., was with Earth only having a short time before it would be uninhabitable, humankind took a chance at sending out an expedition to find a new habitable planet to start over on. Which is how I justified first contact with the alien species. But I do have several plot holes. I kind of rushed through it a little bit.
