There can always be errors when transferring things via the app. Bungie would have probably told you to double/triple check to make sure nothing of value was left behind. Remember the app needs to refresh itself in intervals so using the app isn't a good indicator of accuracy.

I triple checked before deleting the character as i knew that i had had items of value on it before hand
