I think the Dungeon is fine, it's just that it's new and people haven't adjusted to it yet. The timer system isn't even that bad, the rooms are small enough to where 30 seconds is enough to find what you need to then EXTEND the time, usually giving you about a minute and a half in total, which doesn't seem like a lot but with how little is needed to do in the darkness realm, a minute and a half is more than enough time.
I've done 10 full clears so far and out of those 10, Vault encounter is what common LFGs get stuck on mostly because of improper loadouts, bad strategies, or just not knowing where to go.
I've also done 4 sherpa's of it with what we can consider "average destiny player base" and we got through it no problem, and I don't do main roles while doing sherpa's, I make sure they do the important stuff for a few tries until they understand what's going on, then if they get tired of it I'll switch roles.
This issue isn't difficulty or the timer, it's just people are using bad strategies and struggling.
Now, there do seem to be some bugs that make it harder for sure, as Phalanx melee's seem to be a one-shot kill no matter what and environmental damage seems to be scaled WAY higher than it should be. The adds that have some form of launching capabilities are generally harder than the bosses for some reason, which I doubt is actually intended as this was recently changed in other parts of the game. And the bell seems to be just killing players for an unknown reason, though my theory is that if you stand too close, when the bell closes the sides clip the character and "crush" them, resulting in a death.
