This will not affect anything as the powerful gear described in the milestone is the raid drops themselves

Where does it say that? nightfalls milestones don't drop in the nightfall we pick them up from Zavala so wouldn't we pick up raid milestones from Benedict?

Read this. I copied it from a mentor. Hello, The Raid Milestone will return after weekly reset next week. The raid Milestone does not provide any rewards, it just informs players that they can earn powerful rewards from the raid. So not having the Milestone will not affect your rewards.
