Is that intentional? Why would they give out all the armor needed for the badge and the nightfall pulse rifle if the pulse rifle wasn't going to work?

Yes. The pulse rifle works, as it is a current version, you can get random rolls, and infuse it. The collection badge is specific to the nightfall drop from Forsaken, so they left that one in the game.
