The Flood's goal is to devour all life in the universe, becoming one with creation, as I believe they put it in Silentium. The Vex seek to become one with reality. Very similar goals. Both races are essentially one superorganism with a hyperintelligent compound mind, who likely learn and progress from every defeat. I believe the Vex seek to make what is called the winning play in the grimoire, to insure that their descendents (be they ideas, or children, or planets or whatever) survive and flourish, while other's descendents do not. The best way to do this is to become so ruthless that nothing can or ever will exist, unless you permit it to. Very similar to the Flood's goals, no? TL;DR The Vex and the Flood are very similar in how they think and their end goals.

The Flood are definitely the scariest concept, although to me they seem like that really drunk guy who likes to crash parties, and step into fights hoping they become brawls.

Am I the only one who got scared in halo 2, when those big forerunner things that could pick up vehicles and crunch them up came out? I literally screamed when I saw them coming towards me at 100 miles per hour...
