I honestly was going for a super good guy playthrough and I felt that the institute was the best for that goal. After all that rogue synth at libertalia was quite a handfull.

Possibly but they definitely aren't claiming aren't allies in anyway. Really tho fallout 4 didn't have a definite bad guy If you think about it. Brotherhood is racist and possibly just as or If not more selfish than the institute.

They tortured roger warick and replaced him with a synth to test out seeds, they dipped innocent wastelanders that they kidnapped into fev vats turning them into supermutants.

Yeah they also slaughter every thing that gets in the way of their acquisition of technology. They horde it and use it in no way to benefit the wasteland, when it could be used to help people. Sure the institute isn't better on the surface and some of their actions are despicable. It really does come to the question of whether the end do justify the means (because they did try to cooperate with the wastelands but it didn't work out). I just felt like the overall goal of the institute was more noble.

Also if your going to get on the BoS for not using their technology to help people you cant give the institute a free pass for doing the exact same thing. The institue says they tried to cooperate but it failed yet it was their synth that killed the delegates. Based on their actions at university point im inclined to believe they didnt try to help. Also maxson's brotherhood doesn't hoard every laser pistol they come into contact with and theyre against murder of civilians. There's order on the Prydwen that says this.

Ok the brother hood is short term better at helping people. Institute is pretty much like mr.house to me there goals are much longer term solutions. And obviously they paint the institute to be terrible but they're doing it with this goal in mind. That being said I know that there was an option to nuke the commonwealth or something but I never got that option don't know if I missed a quest or something.

Edit: also i dont think that the ends justifies the means. Their whole mentality that the wasteland is doomed is entirely false.
