Mannimarco, though I haven't played Daggerfall, is in my opinion at least a contender, being a villain in two games and mentioned in more (not to mention maybe having been in Oblivion also)

Dagoth Ur is the only one that has more to his story than either “lol I’m a super powered being coming to destroy the world!!!1!1!1!1!1!” or “lol I have aspirations to conquer Tamriel!1!1!1!1!!1”. For that reason he’s the only good villain.
