Make nerfs and tuning adjustments only where necessary when it's clear that certain weapons are a problem in pvp, then add a pve specific buff to make sure these weapons don't become useless in endgame activities. To be honest I kind of think the crucible should only allow "crucible weapons" in it, especially after the Thorn incident with Dredgen Yor.
