How about we just remove rewards for any player who gets less then a certain number of kills during the raid. If you're doing it legit you should have at least, let's say 50, kills in the crota section. Less then this you get just shards or energy, I bet that slows the cheese. Its better then them trying to "fix" the problem anyways, We all know what happened when they tried "fixing" the VoG, and no one wants to run into unexplained healing sword bearer, or ogres.
Edit: the 50 kills was just a random number I pulled, it could be 20 or it could be 100, but it would start counting from the time you drop into the hellmouth till the end of the raid. Deaths don't reset kill count as we all know from strikes, and checkpoint hopping isn't an excuse for it not working. Jumping on at 1am pst and swapping crota checkpoints between 3 character so you can finish the whole thing by 1:15 isn't a legitimate strategy, and bungie wouldn't consider it as such to not implement changes to stop cheesing. Skipping deathsinger and going straight to crota are exactly what they want to prevent with this, if you goto orbit after the shreeker hallway and skip ahead to crota your kill count is reset, so it would give people a reason to actually beat the deathsinger, something a majority of people most likely still havnt done 4 weeks after release.
