No they do not do anything. Even getting times vengeance after atheon and shooting them does not do anything. I do not believe there is anything after atheon because of the fact that the timer being stopped at zero was a patch put in by bungie due to glitches with the atheon loot drop; its supposed to end but it didn't work right so they made a patch to just keep it stuck at 0.
