Personally, I'd have to go with:
Tranquility Lane - Fallout 3
The Game - Fable 3
The Ultimate Heist - Oblivion

Each of these quests has a story telling element that stood out to me in one way or another. Whether it's making me giggle at improper grammar usage or forcing me to enter a building I dread, these quests have the charm it takes to stand out to me and remember all the years (and months) later.
