Probably already been mentioned...
After the gameplay demo at E3, we see some promethean knights who have blue lighting around them rather than orange, so I think the orange ones are corrupted by something, discuss <3

I think I saw a thread about this a while ago when the trailer was first released. It's a good theory that partially explains why John and Cortana were neutral about the big sphere ship (The Didact?). Although, the sphere was orange not blue so I'm not too sure about it.
