Now I know the real reason why, it was a suggestion by 9 year old son of Burnie Burns, Jack.
But I think I have another reason, a more canonical reason, it's rather simple.
The Theory, The Endermen are not water and/or carbon based. and as such, water is poisonous to them because the dimension/planet they like in has no H2O or to be more precise, Hydrogen. a component of the water molecule.
Basically what I think is that Hydrogen is poisonous to Endermen, having not evolved in it's presence like we have.
It's similar to when the Europeans settled the west, many native americans died of smallpox because the had never been introduced to the disease before and have not developed with it in their presence, thus developing no resistance to it.
Now I know there's a ton of holes in my theory but what do you think so far?
EDIT: like I said, it's ONLY a theory but I think it's worth looking into

What people fail to realize with molecules is that hydrogen bound to oxygen isn't technically hydrogen anymore. It does not have the same effect. Hydrogen would only return it's properties once it's separated from the oxygen. When you put sodium into water, hydrogen is released making an explosion. Obviously water deosn't spontaneously explode by itself just because it's got hydrogen in it.

Hydrogen in the air? If they couldn't stand hydrogen, 90% of minecraft matter would harm them. I think it deals with light particles. Any light harms them if there is too much. Water relects light, sunlight burns them, etc. Yes there are flaws with this theory, but they don't really exist.

You barely any get any hydrogen when you have water...you only get like 1 hydrogen cation per 10 million particles of water (at standard temperature and pressure) and I don't think you get any elemental hydrogen (H2) out of that because those hydrogen ions have no electrons. If you do, the concentrations are ridiculously small, much smaller than the concentrations of hydrogen in the air. Unless you meant hydrogen ions (protons) or just plain water is poisonous.
