So far there has been no reasonable theory on how Cortana is communicating with you in Halo 3. I think I have a new theory that might spark some debate and some interest.
Ok we see that when MC encounters the Gravemind for the first time, he was uncounsious. It could be possible that the Gravemind slipped some Flood Spores into the Chief. The Gravemind probably knew how dangerous the Chief would be, so this would eventually turn him into a Flood.
How is this relevant to my theory?
On The Covenant, we see that Truth is being infected by the Flood.As he is, the Gravemind communicates through Truth.
This shows that the Gravemind, or the Flood for that matter, have some sort of telepathic ability.
So, when Cortana was being "hacked" into by the Gravemind, he/she communicated to him through this telepathic ability.
Now of course, how come MC hasn't fully turned Flood?
Remember that Johnson, who is a S-I, is immune to the Flood.
While augmentations are different between S-Is, and S-IIs, it could be possible it still had a similar effect of Flood immunity. Remember that even though Johnson is immune to the Flood, he now (or did) have some regenerative abilities because of the Flood particles in him.
MC could have a similar effect, but with the communications instead.

All of the SIs had negative side affects to their augmentations that manifested as various neural problems or just other problems with their bodies. I think the coverup would have been [i]how[/i] Johnson got his Boren's syndrome rather than using it to cover up his SI augmentations. @Grey Are you sure that was retconned? I've read Breaking Quarantine, and it didn't seem like Johnson's immunity to the Flood was retconned at all :/ It looked to me like it just showed exactly [i]how[/i] he managed to escape from the Flood, even immunity to infection won't guarantee your escape alive.

to grey 101 i did a play through of halo CE yesterday for nostalgia's sake and though i know your refrencing the book. Halo:the flood that doesn't actually happen in the game and i belive the games cannon/events override those of the books/comics/anime's etc? and were abouts in halo 2 does it clarify that no one's immune to the flood?. off topic do you play on 360/pc?

I gave the requirements for being infected i never said there were no other ways to get infected. johnson being immune was corrected around halo 2 era so the people that keep bring it up are that outdated. no human is immune to the flood, nothing other than the lekgolo are. In "the flood" MC was swarmed by infection forms going after the weak spots in his armor and one actually got into his armor but cortana shocked him thus saving him. chief was terrified that he almost got infected and started being more serous after that. Read the books and get updated people.

To everyone-you can be infected through different means than just infection forms. A list off the top of my head- Infection form(duh) Flood spore(some random canon thing where elites are on a ship, one breathes in too many spores and turn into a combat form, then slices off his partner's mouth tentacle thing-his partner was the shipmaster elite from Halo 3.) Or you could be absorbed by a big fat one(Halo: Legends[film] Origins II. A forerunner gets eated.)
