If i know 343 studios, chances are he'll be with the rest of the SIII's on Onyx and they'll just pretend they "Forgot to mention him" in all of those books Might even be a cheesy wakes-up-in-the-back-of-a-pelican "What'd i miss?"

He escorted Halsey to CASTLE Base, where he is thought to have been killed by the Arbiter from H2 and H3 (before he was the Arbiter). This is what I have heard, evidence taken from one of the books. I don't know this for sure, but its the story I believe because it seemed pretty solid with the textual evidence I was given.

He leaves with DR. Halsey for CASTLE base, his fate is never revealed, although Bungie confirmed he "is" alive.
