That's because Ikora built a vex "portal" within the city back during the undying days. Plus, it has already been said before that the city would be simulated at some point, or already has been. [under your tongue is the taste of salt.]

Sure he was. That's why he was defeated in the future at present. His future and present selves were defeated simultaneously, but his future past still remain. (like us for example) There is still one Atheon existing in his fractured timeline, which is the one before now at present of the future. Confusing? I know, but it makes total sense eventually. The loop is needed to be closed at two points. One is insufficient since that leaves the metaphorical door open.

That doesn't work with the original VoG lore, where we converged infinite copies of ourself across timelines to deal some real damage to Atheon at all points in time

Infinite copies are infinite copies. All have times when, or when not they do or do not happen.

The point of VoG was that Atheon was defeated in every possible timeline, in that moment. You know what could be at play, is the Atheon inside of the new seasonal activity isn't killed, but instead somehow banished and contained to the past within the vault, then time moves forward, until the now-aged Atheon is slain by our Guardians during the first year of Destiny 1.
