I began [url=http://www.bungie.net/Forums/posts.aspx?postID=49762937]this thread[/url] yesterday afternoon in the Halo: Reach forum, but it is highly relevant in here as well. I expanded on the theory and have lined up specific evidence that points to this.
Please, give it a read before saying anything, I am aware many places such as the Halo Wiki have reached this conclusion, but they are basing their conclusions off of the same material I am!
Plus, I've proposed the theory in a presentable manner. :P

We don't know that Captain Keyes was the father, we just know that he took Miranda in. For all we know, Miranda was a clone. And that Halsey had a thing for Jacob Keyes...
