Dr. Halsey, Miranda Keyes, and Cortana
Ok just a quick little rundown for all you halo fans out there that don't actualy read halo books. Dr. Halsey and Captain Keyes do get together and have sex, now they don't explicitly say that they had a kid but cmon, put two and two together and you get baby Miranda. Now on to the whole "Cortana looks like Miranda and Dr. Halsey" uproar that everyone is talking about.
To make a "smart" AI you have to use a part of someones brain. That's what gives them all their mannerisms and humanlike attributes. John 117, aka MC is Dr. Halsey's favorite Spartan because he's always been lucky and so on. So Dr Halsey has been trying to make an AI after her brain but that's kind of hard since she's alive. So she uses multiple flash clones and peices rotaries a usable start for cortanas smart AI program. All "Smart" AI get to choose their own form from "birth" that is why she resembles Dr. Halsey and sounds exactly like her. That's why she is with the MC because Halsey let every AI in every Spartan choose it's carrier, she choose MC because of her connection with Halsey which had been installed in cortana from the cloned brain material. Miranda looks like cortana because she's halsey's daughter and obviously has some of the genetic traits of her mom which in turn is what cortana looks like because of the same reasons.

He implied that they were actually depicted as being intimate in the novels, which they were not.

Halsey tried to convince Miranda not to join the UNSC, and Miranda also invited Halsey to attend a medal ceremony where she was given command of her first ship.

I like your theorie but there's a couple of things you guys have mixed up: 1.Not every spartan has an AI, Cortana was the first and only AI issued to a S-II for a special mission. 2.The neural interface is used for all sorts of stuff, and the spartans have the most advanced moddel. http://halo.wikia.com/wiki/Spartan_Neural_Interface for more on that. 3.Finnally, I think Auntie Dot supports Noble Team from Command rather than from Carters suit.That would explain her absence in Winter Contigency. 'Regular' S-III SPI armor doesn't have AI support and I don't think our new stripped down MJOLNIR has it either (otherwise Noble 6 could've just taken Cortana to the Pillar in his head lot safer).

Master Chief was the first Spartan II to receive a version of the MJOLNIR MK V armor with a specialized crystal lattice that could house an AI. He does not store Cortana in his body, but rather in this crystal lattice. However considering the advanced neural links, the suit becomes an extension of his body. No other Spartan II's received personal AI's, smart or dumb. Aunti Dot is not carried by Carter, she merely communicates with him from a remote location.

Auntie Dot is just like the operations manager. Kind of like the guy that tells you what your supposed to be doing or giving you tactical advice in modern warfare games. Every spartan in the master chiefs grade. Like the MK. 5 or whatever class of spartan he is, they all got their own "Smart" AI. As for the Halsey comment. He was making a joke by saying that every spartan got a piece of that ass. its funny, but obviously not true.

Hmmm... I would say that the implants that you had to retrieve from Keyes' corpse were more like dog tags/ ID tags that gave you access to starting the autumn... Because he wasn't self destructing it he just broke the fusion core and turn the ship on and it exploded cuz it was unstable.. Idk if the was a nueral dock that he got those out of or just implants in his head like name and rank on a memory card type thing

Smart AIs seem to be deployed rarely so I'm guessing that Dumb AIs are more common per Spartan.

The book absolutely talks about them being intimate... It even mentions they spent the night together. And no I don't believe that Keyes told Miranda about Halsey because Halsey stole The Spartan Linda and took a ship off of autumn and ran away
