How do you get Emperor Seals?
So I'm working on the Legend of Acrius
Quest. I know that Seals are obtainable through Chests after completing CP's, I was told that you can only earn 1 seal at 1 Doorway Puzzle, Is that true or can you earn them everytime you complete the Doorway Puzzles resulting in like 9-10 Seals per Raid? Or do you have to play the raid 1-3 times to get 10 seals

Your hypothesis is correct. You earn 1 per encounter no matter what, you can even continue to do only the relic section untill you get them all.

You can farm any part for the E.S, you'll keep getting 1 per activity.
