The check point will stay on the cahracyer that did it. So you will have to run all missions 3 times if you have 3 characters, then you will be able to jump in at the boss fight on any character.

Ok got it, thanks. Didn't know the checkpoints stayed for the first character if you switched

They will stay until reset unless you finish it completely
