Just found a Duke Nukem 3D reference in DooM
In the Advanced Research Complex there is a restroom. When you walk up to the toilets Doomguy flushes them. This could be a reference to Duke Nukem as Duke would use the restroom whenever you walk up to the toilets.

They could automatically flushing toilets...but seeing as Dooms humor is in its Easter eggs, I'd say you're probably right. Like the thumbs up when dying in molten steel.
