This is a question that I've been pondering the past couple of days. If you're a big fan of Halo's backstory like I am then you might be able to help me answer this question. The hunters or mgelekgolo, have had nothing but the utmost respect for the elites and have always held them in high regard, ever since the taming of the hunters. It seems strange that the hunters would betray that special relationship between the two races.
If you remember the last few levels of Halo 2, there are 2 or 3 instances when the hunters assist the player as the arbiter in eliminating the brute traitors. There are also grunts that follow you and fight the brutes and jackals alongside you.
I think that maybe in Halo 3 they wanted to keep variation in the enemy ranks, so they aren't all jackals, brutes and the flood. Maybe the grunts are still angry at me for killing flipyap.... But still it doesn't seem likely that the hunters would betray the elites so easily.

[/quote] Most plausible answer for Halo 3 as to why they didn't show the Elite sided Grunts or Hunters to avoid confusion. As for why some Grunts and Hunters remained Loyalists? Look at are own political parties. Not everyone walks the same despite being under the same banner. Some Grunts/Hunters thought to stay with the Covenant.

It's my belief that the Grunts, Kackals, and Hunters created sub factions with each other, with each one taking sides, after all it wouldn't be the "Great" Covenant Schism if only the elites left and fought everyone else.

I think I read on the Halo wiki that most Hunters and Grunts remained loyal to the Elites during the course of Halo 3. If that was indeed the case, you can imagine how confusing it would've been to have Grunts and Hunters on your side [i]and[/i] the enemy side, unless there had been a clear difference in armour like there was in Halo 2.

They hold their aliegance to the the Prophets, not the Elites. Take the Elites out of power and they will not follow, the ones that did follow were rebels, and died early on in the fight against the Brutes.

The Hunters and Grunts didn't betray the Elites. When the Covenant Civil War began, the allegiances of Grunts and Hunters split. Some went to side with the Elites, while some also stayed loyal to the Prophets. This made Hunter and Grunt Loyalists and Separatists. The reason that Bungie didn't put the Separatists in the game was because it would be to confusing. A group of Grunts shooking at each other, make it to hard to tell one from another. So, they only had the Loyalists in Halo 3. The Separatists may have gone back to defend their homes, or re-joined with the Loyalists. I will try to make sense of this the best i can. the prohets are religious leaders and the hunters, jackles, elites, grunts, and soon to be brutes are folowers. when the elites left the religious alliance, the hunters had no greater idea than to obey the prophets and kill the elites. i will try to make it relative to the real world, lets say christians, jews, and protestants all folowed one leader, like a monarchy. the protestants left so therefore the leader ordered the jews, and the christians to kill the 'nonbelievers' they did what they were told because the leader would have had credibility, charisma, and probably ruled on fear. so the hunters, did what they were told by the prophet and killed the elites. hope this helped, if not, oh well =P

I think the Hunters are the chosen guards for the Prophets. So when the Elites and Brutes began the civil war I image the Hunters continued to do the same task.

And not all of them did, I read somewhere that the grunts stuck with whichever race they were stationed with at the time, be it elites of brutes. And no idea about the Hunters.

I don't know either honestly. The grunts I can understand. But the Hunters? It seems like they would have followed the elites. Even the jackals I understand them siding with the brutes.
