I was wondering, what happened to the clones after Order 66, Did they become stormtroopers or what?

Many of the early batches retired

Yes. A large percentage of clone troopers were funneled into the early stormtrooper's ranks. However, the majority of ARC (and possibly some ARF) troopers lacked inhibitor chips and preceded to become bounty hunters, using their special training to track and neutralize targets.

Only the 501st was aloud to become stormtroopers All other regiments were decomishined and let free

Yes, they became stormtroopers. By the start of episode 4, they grew to the end of their life cycles and started to died. I believe the 501st was the only remaining clones in the Empire.
