So after reading the Kotaku article I decided to see what information I could find about Destiny's Game Engine. I found this:

It's about an hour long and fairly technical. But I think it explains some of the challenges Bungie has had with the game, and making changes (especially to the loot system). The presenter talks about "rules" that everyone had to agree upon and that are enforced by the engine itself. I believe the loot system has certain rules that make it pretty difficult to give us (the players) the loot system we want in its entirety. Those rules coupled with 5 million lines of code (I am sure all of that is not the loot system but could have some impact on it) make it difficult to actually change one thing without breaking something else.
The presenter also talked about the long compile times and how they had to come up with a way to control the influx of content and complexity of the system. Anyway, if you get time watch the video, it's pretty interesting.. Or maybe its just interesting to a computer nerd like me.

What makes me think is that the guy states that they kept the network part of the engine, a >10 years old engine...that would explain a lot.
