Midnight Exigent was an End of Civilization Event protocol designed to reprogram the moral attitudes of the warminds and disconnect them from the fight against the Darkness, effectively abandoning humanity. It's when they shut down for an indefinite period.
Whether it means the Sleeper Simulant quest is still active or is just some flavor text remains to be seen.

Rasputin 3 talks about the MIDNIGHT EXIGENT protocol. "Cancel population protection objectives" I know I'm being super anal geek about this, I just love this stuff :)

Also just an after thought if it was a shut down procedure it would not be still in effect since he reawakened.

It is protocol. Protocols have to change in order for other things to change. Taking out the traveller would cause human death midnight ex allows for human deaths. He mentions midnight ex in both. But in Ras 5 he is in midnight ex before he stops the traveller. So if he was shut down. He would not have been able to do this, midnight ex is a moral change not a shut down.
