Rune of the Machine is sold by Eva Lavante. Not sure if it's still in her loot table, but I know I bought it from her. It's just an uncommon emblem.
Omen of Chaos II is sold by Dead Orbit and as a random DO package reward.
Most, if not all of the others were you had to be a Bungie member long ago, became a Mentor, or got a one-time code at E3 when they first announced Destiny.
