This isn't going to make me popular, but that's not really the point here...
Both Atheon and Crota were pretty straightforward raids... until people complained about cheesing. Once Bungie attempted to fix cheeses, bugs were introduced. Bad ones. Sometimes game-breaking ones.
And the cheese remains.
Look, I'm not advocating cheesing or cheating. I'm neutral on it because if someone decides to do it the action doesn't affect me or my team at all. What I don't want to see is a good raid ruined by a botched attempt to fix something.
I wish I could remember the name of the poster who warned right before the Crota "patch" about what happened with Atheon after bug patch. Man, I wish Bungie had listened to him...

Bungie are the mice that put the cheese in there for themselves in the beginning.

I am fairly certain that the bosses were bugged to begin with. I doubt that cheese had anything to do with the bugs.

They had some bugs. The cheese fixes definitely made more (and worse) bugs.

I don't care for the cheeses myself to be honest...but when they screw up the Raids trying to patch the cheeses, it makes it a more viable option for some people.
