Is there a sci-fi universe that Warhammer couldn't defeat? Because from what I've read it's pretty much the most OP thing ever.

anyone where the laws of physics apply similarly to the real world. for example; bolters use gyrojets(fail) with impossible dimensions. WH40K: it's cheaper to keep harvesting the same organs and reimplanting them over and over vs cloning or growing new troops. etc.

Probably not. [i]Maybe[/i] EVE or Star Wars but that's debatable. Even the Precursors in Halo can't beat the Necrons or C'Tan.
