Bungie have made the terrible choice as follows:
With the launch of Warmind when they introduced collections, if you had the shader in inventory it was added to collections. If it was only applied to items, it was not added to collections. Pretty much feels like the middle finger from my point of view (but I was not around at the time so no idea if and how they communicated that)
