You had me up until that last point. I don't think the Kings are following orders from the Nine or a Warmind, however it is plausible, seeing as though the Nine did release Skolas.
Also, I didn't know that the objective said that in the Shrine of Oryx mission, I'll have to look at that and see it for myself, but interesting nonetheless.
As for the way Skolas went about talking with the King Barons, I do find that interesting. The Kings are known for plotting and scheming behind the scenes, so who knows what they're really doing, maybe they have a role in Rise of Iron and SIVA?

Just a concept here, but I don't think the Nine released Skolas out of alignment to the Kings. I think they did it to force the Reef's hand, or at least STRONGLY tip it. Going off of the speculation that the Stranger has some ties to the Nine, I'll bring up her somewhat disdainful remark on the Reef "wavering between the Light and the Dark" and her saying that "a side must always be chosen, Little Light. Even if it's the wrong one." I think the Nine were tired of the Reef playing at "neutrality", and decided to do something to make them side with one or the other.

Maybe the Kings made a deal with the Nine to release Skolas and now the Nine are in charge

I say that at the end of ROI we'll finally get a look at the House Kings Kell. Since I'm pretty sure they control the Devils.

The thing is, they probably do. The house of devils is described in a couple HOW levels as being a proxy for the Kings. Therefore, the upcoming DLC can take one of two directions in the story. The House of Kings either directed the Devils to utilize SIVA, or this might be the splicers actually wresting control of the house from the kings. Who knows.
