It'd give the ship a greater purpose than just being a simple fast travel. Well destiny has always been claimed to be fully customizable. What better way than to have player housing where you can buy more lavish homes and be able to display your weapons that you worked with for so long or to put a bunch of clan flags on the wall or something. And as for the spacing issue. It's not an issue just throw in a door in the tower that is labeled "guardian quarters" that opens up a menu that allows you to travel to your house or your friends/clan mates houses. As for clan hqs you could open privacy to open for clan mates and there you go hq.
