I dont understand why he kills allen someone explain

... I advise you, I advise all of the Flood, to go to the CoD wikia and read about MW2's campaign. It clears up a good few of the plot holes, especially the confusion surrounding No Russian.

It's pretty simple - he knew that Allen was a CIA agent trying to infiltrate his group. So, either before or during his planning the airport attack, he decided to use Allen as a scapegoat. Leave an American body at the scene of a massive bloodbath, and spark war against 'dem dirty capitalists. Allen just filled the role of American scapegoat.
